Sure, they can man the abandoned forts, but not for long, they'll starve soon. The Night's Watch barely has enough food for its own, let alone thousands of wildlings. And while I like the Free Folk - Some of them are going to desert. Perhaps entire forts. Jon was too young for the post, overall.
His choice about going to Winterfell with the wildlings to kill Bolton was... What the fuck, Jon? You're scared of popping down to Mole Towns Brothel when you're some lowly steward, but you're totally fine with marching to Winterfell and attempting to kill the Warden of the North's son, sociopath as he may be, when you are Lord Commander no less!
Let him stay dead. I liked Jon, but his decisions were going to lead the watch into ruin. Though it is possible he will be resurrected by Melisandre as Thoros did to Beric Dondarrion.

- Tbh, I'd say many things Jon do are, considering the dire situation, smart. That is, taking the free-folk south of the wall.
Even if they desert, because south of the wall, they'll raise havok yes. But it's very doubtful that they'll turn and help the Others in death. So even IF they desert it is the safer option.
He was also very aware of the food shortage, thus he made the deal with the Bravosi.
For th whole obeying Stannis things. Stannis was in the position of power. His knights outnumbered the Nights Watch quite a bit, and were better geared (for fighting if not for the weather). In a position like that you listen, and he did only follow the orders Stannis gave that he couldn't avoid at all and tried to sa no as much as he could.
As for Stannis wife, can't remember Jon doing all that much as she wanted. He generally just tried to keep her happy.
As for the last, going south at the end. It is him being very human. He abandoned the wall when Rob went to war, but was brought back. So we know that he still holds his family close. Then he hears that Arya, his closest relative in how they acted around each other (say what you want about Rob but this is the feel I always got). Well, Arya in the hands of the Boltons, spec. the madman he's heard about.
He shows his very human sides, wanting to save his blood family. And knowing the other Nights watch can't do it, he does what he can.
The problem I see with all that Jon did, was that he was one of the very few pragmatic people on the wall. He realied that the Nights Watch couldn't hold it alone. Couldn't hold it with Stannis had Stannis stayed at the wall. They needed MORE manpower. The freefolk gave that.
And many of the freefolk I feel want to fight the Others, just that behind the wall they couldn't. And I'd say we've encountered more honourable freefolk than honouable southerns.
As for the Bolton inheritance issue. Roose legitimized Ramsey soley for the purpose of him marrying "Arya" Stark, and getting a stark child for Winterfel. He knows that most of the north won't follow "Bolton" but they will follow "Stark" even if it's only in name and in blood. Even if it's whispered that it's not Stark.
So Roose is being smart about that. I'm also certain that he's trying to get a son on Fat Walda. And once he has a new Heir off his own, and Ramsey has a son on "Arya" he'd have Ramsey meet with an "accident".
Thus it all would be safe. We've seen that Ramsey is scared of Roose in how easily Roose dominates him.

He flays his enemies, ruthelessly. the only thing is, he isn't psychotic like Ramsey. And still. The biggest theme in aSoIaF, where most of the irrational actions happen, is family. He might be a bastard, but he's still Roose's son.

Slowly reading this mastodon of a series and I'm now at book four. So far I do love the setting of the world and the rich characters! Writing is imo nothing special but his characters and plots are so fantastic I could scream! Most of the plot twists I didn't see coming.
Is it just me btw or does the writer enjoy toying with little hints that aren't immediately solved? I'll give some examples in the spoilers:
It's a shame that Dorne / House Martell isn't more in the books. I've heard that they'll be more present now in the fourth one but I love their culture and the characters!
